I am simply looking for a way to have each folder show the number of unread items it contains (including the subfolders).

I believe the way that it is currently designed the root folder checks the unread count attribute of all the subfolders instead of counting the actual total of unread items. If one were to change the count value of a folder, then the root folder would get an inaccurate count value.

Is there a way to program around this limitation

No, it is not possible change Outlook's built-in behavior.
