Can you still control the throttling mechanisms in WCF such as maxConcurrentCalls, maxConcurrentSessions, and maxConcurrentInstances when you WCF Service is hosted inside of IIS

yes,

thoses settings are applied to a Servicehost instance, in case of IIS hosting you (as you might know) can use the ServiceHostFactory[1] if programatically applying these setting or use the <serviceThrottling ...>[2] tag in your web.config.
